As máquinas estão a preparar o embate decisivo contra os humanos rebeldes e preparam-se para a invasão de Zion. Para muitos, a última esperança é a defesa da cidade até ao último homem. Porém, para Trinity, Morpheus e outros, é em Neo que reside a derradeira oportunidade para a raça humana. Assim, Neo e os tripulantes da nave de Morpheus partem em busca do "Chaveiro", um programa antigo que pode facilitar-lhes o acesso ao centro da Matrix, mas que está prisioneiro de outro programa, o francês Merovingian.
